Targeted sequencing data from 98 patients with liver-only or lung/peritoneal-only metastatic colorectal cancer
收藏资源简介:
This dataset contains the processed sequencing results and clinical annotations for the 98 patients analysed in "Characterization of the Genomic Landscape in Liver-Only Metastatic Colorectal Cancer" (Neoplasia, manuscript NEO-D-26-01502). COHORT All 98 patients had stage IV colorectal cancer diagnosed and treated at Beijing Hospital, China, and were grouped by the metastatic organs recorded at the time of sequencing: 72 patients had liver-only metastasis (recorded metastatic sites limited to the liver and/or regional lymph nodes), 20 had lung-only metastasis, and 6 had peritoneal-only metastasis. Tumour tissue was archival formalin-fixed paraffin-embedded material, obtained from the primary tumour in 64 patients (65.3%) and from a metastatic site in 34 patients (34.7%). Samples were collected between August 2016 and November 2022 and were sequenced with the OncoD-C1021T targeted capture panel (1,021 genes); matched blood samples were used to filter germline variants. No patient was prospectively recruited and no new sequencing was performed for this dataset. The same patients form part of a previously described 339-patient stage IV colorectal cancer cohort from the same institution. FILES The deposited workbook contains three worksheets. 1. Clinical annotations — one row per patient (98 rows, 39 fields): patient study code, sex, age at diagnosis, date of birth removed, primary tumour site (left- or right-sided), TNM stage, recorded metastatic sites, specimen type and sampling site, previous surgery, radiotherapy and systemic therapy, family history, microsatellite instability status and tumour mutational burden category. 2. SNV and indel calls — one row per reported variant (1,030 records from all 98 patients, 32 fields): gene symbol, HGVS coding and protein change, functional domain, variant type, chromosome, genomic coordinates (GRCh37), reference and alternative alleles, transcript, variant allele frequency, read depth and variant read depth at the locus (caseDep, caseAltDep), COSMIC identifier, and whether a drug annotation was issued. 3. Copy-number alterations — one row per reported event (111 records from 36 patients, 20 fields): gene symbol, amplification or deletion, copy number, chromosome, transcript, read depth, and whether a drug annotation was issued. PROCESSING Only variants with a variant allele frequency of at least 1% in the coding region were reported. Read depth is provided for every reported variant locus so that calls can be filtered by depth. Tumour mutational burden and microsatellite instability status are given per patient in the clinical worksheet. COSMIC identifiers are provided for 1,023 of the 1,030 variant records. DE-IDENTIFICATION Patient names and dates of birth have been removed. Each patient is identified by a study code; the key linking study codes to hospital records is held by the authors and is not part of this deposit. No identifying clinical free text is included. ETHICS The study was approved by the Ethics Committee of Beijing Hospital (Approval No. 2020BJYYEC-201-02) and conducted in accordance with the Declaration of Helsinki. Informed consent was obtained from all patients.
