Sugarcane is one of the most important crops in the world for biofuel and sugar production. It`s associated microbes have been investigated for decades for their contribution to nitrogen fixing and plant growth-promoting. However, most of our knowledge of sugarcane microbial diversity comes from isolating microorganisms in defined culture media, which is known to sample a minute portion of the overall microbial community. In this work, we aim to conduct a comprehensive study of the microbiome structure, composition and mode of assemblage. Samples were collected from roots, stalks and leaves of plants grown in native soil in a greenhouse. Samples were individually accessed in their exophytic and endophytic compartments. These data answer fundamental missing information regarding naturally associated microbiome of sugarcane, such the real diversity of microbial community associated to sugarcane organs, factors driving community assemblage, origin of microbial community and correlation of known and unknown groups regarding abundance.
