We conducted a screening of bats from Côte d'Ivoire to ascertain the presence of indigenous hantaviruses in chiropteran hosts. We generated RNA extracts from spleen and lung samples. Samples were first screened with a PCR system specific to hantaviruses. Positive-tested samples were then enriched using an in-solution hybridization capture approach enabling targeted next generation sequencing. Libraries were sequenced on an Illumina MiSeq.
