Vanilla is famous for its commercial value and figures the well-known spice in our daily life. As the member of Orchidaceae, its capsules containing vanillin are widely used in food industry and becomes an important economical crop in the world. Herein, we sequenced and analyzed the genomes of two vanilla, Vanilla planifolia, the most famous economic species in vanillin production, and Vanilla shenzhenica, the Asia endemic one distributed in South Asia for the molecular mechanism of 'vine' stem and unique flower morphology and exploring the pathway involved in vanillin biosynthesis and provide a insight for future artificial synthesis. Also, the genomes reported here are the first orchid genome in chromosome level based on Hi-C technology. Moreover, short reads data from three Asian and one African species were sequenced for exploring the population size variation and high-altitude adaptation mechanism.
