Whole-genome sequence data derived from 20 freshwater individuals and 20 marine individuals of threespine stickleback (Gasterosteus aculeatus). The freshwater individuals originate from 5 acidic and 5 basic lakes on North Uist, Scotland. The marine individuals come from 5 Atlantic sampling locations (Canada, Germany, Iceland, Ireland, The Netherlands). The project includes individually sequenced reads from each individual (40 in total), and pooled sequence data from individuals from the acidic lakes, from the basic lakes, and from each marine location (7 pools in total). All 47 DNA libraries were paired-end sequenced on an S4 flow cell of a NovaSeq 6000 instrument.
