Subcellular RNA-seq datasets are used for genome-wide RNA localization analysis. We find different subcellular localization of lncRNAs in human and mouse stem cells. FAST, one of conserved lncRNAs with different localizations, is validated to be important for stem cell pluripotency. Futher, splicing factor PPIE is revealed to regulate RNA processing and localization. Total RNAs, cytoplasmic RNAs and nuclear RNAs of H9 and R1 cells are extracted and sequenced for downstream RNA subcellular localization analysis. Poly(A)+ RNA-seq of H9 FAST KD cells are used for FAST function anlaysis.
