The varieties Tianyougan, Pingdan No. 1, and Daguoyougan were collected from the germplasm resource orchard of the Guangxi Subtropical Crops Research Institute. During the fruit ripening period (June 22), 5 to 10 branches from the middle to upper canopy of each selected tree were randomly sampled. Each branch was approximately 50 cm long and bearing leaves. Additionally, we collected 5 to 10 mature fruits that were uniform in size, had consistent coloration, and were free from any mechanical damage. The branches were chosen from the east, west, south, and north directions. The collected leaves and fruits of each variety were randomly divided into three portions as three biological replicates. All samples were snap-frozen in liquid nitrogen and stored -80 °C until further use. Total RNA was extracted from the collected samples of Phyllanthus emblica using the TRIzol reagent kit. RNA integrity, purity, and concentration were evaluated using agarose gel electrophoresis, a Kaiao K5500 spectrophotometer, and the Agilent 2100 RNA Nano 6000 Assay Kit (Agilent Technologies, CA, USA). Samples that met quality requirements were used for cDNA library construction. The constructed libraries were sequenced on the Illumina platform using a paired-end 150 bp (PE150) strategy. Sequencing was performed by Guangzhou Weiyuzhihe Technology Co., Ltd. Sample legends: F1-F3, fruits of Tianyougan, Pingdan No. 1, and Daguoyougan; L1-L3, leaves of Tianyougan, Pingdan No. 1, and Daguoyougan.
