This repository contains the supplementary data files associated with the study entitled “Integrative Multi-Layer Analysis Identifies a Candidate Gut Microbiota-Derived Metabolite–HDAC1 Regulatory Axis in Ankylosing Spondylitis” The deposited files provide detailed supplementary tables supporting the bioinformatics analyses performed in this study. By integrating gut microbiota-derived metabolite–host target information from the gutMGene database with ankylosing spondylitis (AS)-related targets and transcriptomic datasets from the Gene Expression Omnibus (GEO) database, this study investigated potential molecular links between gut microbiota-derived metabolites and immune dysregulation in AS. The supplementary datasets include: (1) Gut microbiota-derived metabolite-associated target screening, including targets obtained from the Similarity Ensemble Approach (SEA), SwissTargetPrediction (STP), integrated gut microbiota–metabolite-related targets, and AS-associated targets; (2) Transcriptomic analysis results, including differentially expressed genes identified from GEO datasets (GSE73754 and GSE25101), common differentially expressed genes, direction-consistent genes, and transcriptome-supported AS candidate targets; (3) Functional enrichment analysis results, including Gene Ontology (GO) and Kyoto Encyclopedia of Genes and Genomes (KEGG) pathway enrichment analyses of transcriptome-supported AS targets; (4) Expression validation and diagnostic evaluation results of gutMGene-AS candidate genes, including expression differences and receiver operating characteristic (ROC) analyses across independent GEO cohorts; (5) HDAC1-centered gene set enrichment analysis (GSEA) results, showing biological pathways associated with HDAC1 expression patterns in AS; (6) Single-cell RNA sequencing analysis results, including candidate gene expression profiles across immune cell subsets and subject-level HDAC1 expression analyses. These supplementary files are provided to enhance data transparency and reproducibility and to facilitate further investigation into the potential role of gut microbiota-derived metabolites and host immune regulation in ankylosing spondylitis.
