This dataset contains simulated Illumina paired-end whole-genome sequencing (WGS) data, reference sequences, alignment files (BAM), and supplementary materials supporting the methodological framework for read-mapping-based molecular characterization of transgenic DNA insertions. Datasets represent diverse transformation outcomes (e.g., single-copy inserts, multiple insertions, backbone co-integration, structural rearrangements, and contamination scenarios) generated using BBMap tools. Included are FASTQ reads (~75× coverage), transformation construct and host genome FASTA references, pre-mapped BAM files for IGV visualization, junction sequence alignments, and flanking sequence mappings. These resources enable reproduction of all figures and examples in the associated publication, providing a pedagogical tool for researchers and regulators implementing WGS-based transgenic event characterization.
