We used RNA-seq of mouse primary cortical neurons transfected with control shRNAs or shRNAs targeting ADAR1, ADAR2, or Zfr to test for A-to-I RNA editing level differences between control and knockdown neurons. Overall design: To determine RNA editing sites controlled by ADAR1 and ADAR2, we compared editing levels in two biological replicates of mouse primary neurons transfected with shControl#1, shADAR1, and shADAR2. shADAR2 biological replicate 1 has three technical replicates, which are different RNA-seq libraries prepared from RNA extracted from the same neurons. We compared editing levels between shControl#1 and shADAR1 and shADAR2 to determine which editing sites are regulated by each ADAR. We compared editing levels between shControl#2 and shZfr to determine which editing sites were regulated by Zfr.
