The goal of the study was to analyze the metabolism of the antibiotic-associated pathogen, Clostridium difficile, in different contexts of in vivo infection with distinct gut environments. Transcriptomic sequencing, performed at the same time point across models, was applied to a genome-scale model of the organism to infer the metabolites most likely to acquired from the environment. This work is relevant to identifying probiotic bacterial species that may compete with C. difficile for nutrients and prevent its colonization and ultimately disease.
