The human immunodeficiency virus type 1 is characterized for his ability to mutate and recombine -both events responsible in the generation of genetic diversity-. For this reason the main goal of our study was to analyze the within-host evolution of different HIV-1 variants, corresponding to subtype B and intersubtype BF recombinants in vivo, from acute to chronic stages of infection, in the absence of antiretroviral therapy. Ten individuals from men who have sex with men (MSM) were recruited during primary infection in a longitudinal cohort. Population based pol sequences were generated from each sampling time, and analyzed for phylogenetic inferences and network-based algorithm, substitution rate, and natural selection over time.
