Rosette leaves of 4-week-old Col-0 WT plants were used for isolation and purification of chloroplasts, which were then subjected to RNA extraction by TRIzol reagent (Invitrogen). The chloroplast RNA was then treated with DNase (Roche) and Ribo-Zero rRNA Removal Kit of Plant (Illumina) and subjected to RNA-seq following "NEBNext Ultra Directional RNA Library Prep Kit for Illumina" (NEB).
