CytoNorm2.0 use case data

The flow cytometry data was collected in the context of a clinical study to evaluate adjuvant dendritic cell based vaccination for malignant peritoneal mesothelioma (doi: 10.1136/jitc-2023-007070). In this study, six cytometry panels were measured on cryopreserved peripheral blood mononuclear cell (PBMC) samples of 14 patients at three consecutive time points during their therapy. The patients were recruited in two phases: a first set of nine patients and a second set of 5 patients. As a consequence, the flow cytometry analysis was also done at two distinct days (both on a FACSymphony A5, BD Biosciences) and no technical replicates were measured. To illustrate the functionalities of CytoNorm 2.0, we selected a small subset of this data. Two panels and eight patients with three time points each were selected, equally distributed over the two inclusion cohorts, resulting in 48 fcs files. The raw fcs files were compensated and transformed, and margin events, low quality events and non-B cells were removed using a preprocessing workflow that was described in literature (doi: 10.1038/s41596-021-00550-0).
