In this study, we aimed to provide an integrative genome reference for root microbiome metagenomic studies since available references are limited from public databases. Culture-independent MAG (metagenome-assembled genomes) and high-quality isolate genomes were constructed and compared against public databases, and the reference genomes constructed in our study greatly expand the phylogenetic diversity of currently available genomes. At the community level, we compared the functional difference between root and soil microbial communities, which revealed several key pathways that are featured by the root microbiome.
