Supplementary data tables accompanying the doctoral thesis "Extracellular matrix remodelling and inflammatory signalling in traumatic brain and spinal cord injury: the bioactive microenvironment of neurotrauma" (Hannah McConchie, King's College London, 2026). This deposit contains five tables reporting the differentially abundant proteins identified by label-free quantitative proteomics of rat brain and spinal cord tissue following controlled cortical impact and T10 contusion injury. Protein was extracted using a sequential NaCl, SDS and GuHCl protocol to enrich for soluble, membrane-associated and extracellular matrix compartments respectively, and analysed by data-independent acquisition mass spectrometry. Differential abundance was determined using the DEP R package (limma), with adjusted p values estimated by fdrtool from the empirical Bayes moderated test statistics. Table S3.6 reports the mouse and rat spinal cord injury comparisons. Table S4.3 reports the TBI and SCI timepoint-versus-naive comparisons. Tables S4.4 and S4.5 report the sex-stratified comparisons for TBI and SCI respectively. Table S4.6 reports the comparison of naive brain with naive spinal cord. Each table gives, for every protein reaching significance, the gene name, UniProt identifier, raw p value, adjusted p value, log2 ratio relative to the first condition in the comparison, and the mean-centred abundance in each condition.
