Flammulina filiformis is an edible fungus with high economic value and an ideal model species for studying macrofungi. However, the absence of a high-quality genome has hindered our comprehensive understanding of F. filiformis. This study presents a gap-free genome assembly of Jin13 utilizing PacBio high-fidelity (HiFi), high-throughput chromosome conformation capture (Hi-C) data, and Ultra-long reads. The 37.1 Mb assembly comprises 12 complete chromosomes, representing the first gap-free genome sequence of a F. filiformis strain. A total of 15302 annotated protein-coding genes (PCG) were identified, and the functions of the genome were predicted using the Nr database, Kyoto Encyclopedia of Genes and Genomes (KEGG), InterPro, Clusters of Orthologous Groups (COG), InterPro and Gene Ontology (GO). Among all the PCGs, 12230 genes (79.92%) were functionally annotated to at least one database. This high-quality reference genome of F. filiformis provides a valuable resource for further studies of the pathobiology and evolution of fungi.
