The presented proteomic data in combination with enzyme-linked immunosorbent assay (ELISA) results provide a complete picture of the qualitative and quantitative composition of glycosaminoglycans in samples of chondrocyte-like induced pluripotent stem cells (IPSCs) derivatives and native chondrocytes, which can be used for the correction of cartilage defects. The resulting dataset includes processed liquid chromatography–mass spectrometry (LC-MS) data including proteomic profiles of cell cultures of native chondrocytes isolated from biopsy specimens of both healthy donors and patients with different variants of osteoarthritis, as well as their 3D cell cultures - spheroids. Similar profiles were obtained for 2D and 3D cultures of human pluripotent stem cells (hPSCs) and chondrocyte-like derivatives differentiated from hPSCs. Proteomic profiles contain information about glycosaminoglycans of the investigated cells. In parallel, cells were prepared for ELISA glucosaminglycans (GAGs) assay, which allows us to confirm the results of in silico experiments. The obtained array of proteomic data on chondrocytes of various genesis and chondrocyte-like derivatives of hPSCs allows us to identify key signaling pathways affecting the content of GAGs, which can be used to optimize hPSCs directed differentiation protocols to increase their efficiency, safety and scalability.
