In eukaryotes, the genome is hierarchically organized into three-dimensional (3D) structures which are crucial for many biological processes in animals and plants, of which the roles in the evolution and domestication of soybean remained elusive. In this study, we comprehensively compared 3D genome organizations among Glycine max, Glycine soja and Phaseolus vulgaris, and revealed the roles of genome topology in the evolution and domestication of soybean. The data sets provided a rich resource to identify genes involving in chromatin contacts and important agronomic traits to be utilized in the crop improvements in the future.
