We have generated Illumina paired-end sequencing data for a panel of 25 sub-lines of D. melanogaster S2 cells. This data was used to profile non-reference TE insertions and copy number variation in each sub-line and to reconstruct the evolutionary relationships among sub-lines of S2 cells.
