Supplementary Dataset 3: original multiple sequence alignment (fasta format, "[OrthoGroup ID].renamed.aln"), processed multiple sequence alignments (input for phylogenetic inference, fasta format, "[OrthoGroup ID].renamed.length_filtered"), unprocessed single gene trees from IQ-TREE (newick format, "[OrthoGroup ID].iqtree.renamed.treefile"), and processed trees ("[OrthoGroup ID]_[rhizarian clade ID]_processed_tree.nw") for Figure 4 of Van Hooff & Eme (2023). Note that in the files, the sequence identifiers were changed to include clade information, except for sequences not included in the phylogenies.
