This dataset contains experimental measurements associated with the manuscript “A cellular automaton model of osteogenic differentiation reveals identifiability limits of endpoint assays.” The study combines MC3T3-E1 osteogenic differentiation experiments with a cellular automaton model to examine how latent differentiation trajectories map onto endpoint assay readouts of alkaline phosphatase activity, collagen type I immunofluorescence, and mineralization under dexamethasone and menaquinone-4 perturbations. The dataset includes primary endpoint assay measurements used to generate the reported results. Processed data, statistical analyses, and simulation outputs are generated using the publicly available source code. All figures and derived results can be reproduced by running the analysis pipeline provided in the repository.
