To understand the distribution characteristics and influencing factors of intestinal bacteria in children with hand, foot and mouth disease, we conducted a case-control study to collect fecal samples from 713 participants and obtained 16S rRNA gene sequence data using high-throughput technology. The raw sequencing data, metadata, and some other files are presented to the public for free in order to make full use of this data.
