Bipolaris sorokiniana is main pathogenic fungi for the leaf spot disease in wheat. In this study, B. sorokiniana from wheat leaf and endophytic B. sorokiniana from Pogostemon cablin stem showed different pathogenicity towards wheat, the transcriptome of the two B. sorokiniana strains were sequenced using the Illumina paired-end sequencing technology. 22,460 differentially expressed genes between the two strains were annoated. Different kinds of cochlioquinones with strong cytotoxicity were isolated from fermentation liquid of B. sorokiniana, and the expression levels of unigenes related to the biosynthesis of cochlioquinones, unigenes related to the formation of spores, the pathogenic factor, the degradation of cell-wall were predicated
