To systematically elucidate the multidimensional regulatory mechanisms underlying the formation of the authentic variety Chrysanthemum morifolium Chuju, this study employed an integrated multi-omics strategy to comprehensively analyze Chuju specimens and their rhizosphere soils from three production regions: Chuzhou (CZ), Hefei (HF), and Bozhou (BZ). By integrating soil metagenomic, plant metabolomic, and transcriptomic data, we constructed a soil-microbe-plant interaction network. This study systematically established a multi-level soil-microbe-plant interaction regulatory model for the formation of Chrysanthemum morifolium Chuju regional authenticity. It provides an innovative research paradigm for the modern biological interpretation of regional authenticity in traditional Chinese medicinal materials and lays a solid systems biology foundation for the ecological cultivation and quality enhancement of medicinal plants.
