This dataset includes the raw confocal microscopy images used to generate the figures. Folder names match the corresponding confocal microscopy images shown in the figures. Subfolders are organized by cell line and experimental condition, as presented in each figure. Each confocal microscopy image includes four TIFF files. The file suffixes (C01, C02, C03, and C04; i.e., the last three characters before the file extension) correspond to the four laser excitation lines (405, 488, 561, and 640 nm) and their corresponding targets (cell nucleus | DAPI, DNA FISH | 3′ TAD, DNA FISH | 5′ TAD, RNA FISH | nascent RNA), respectively, as follows: Channel_1 (405 nm; C01): Cell nucleus | DAPIChannel_2 (488 nm; C02): DNA FISH | 3′ TADChannel_3 (561 nm; C03): DNA FISH | 5′ TADChannel_4 (640 nm; C04): RNA FISH | nascent RNAHigh-throughput image acquisition: Images were acquired using a Yokogawa CV8000 spinning-disk confocal microscope, as described in (Almansour et al., 2024), with a 60× water-immersion objective (NA 1.2), four laser lines (405, 488, 561, and 640 nm), and appropriate emission filters. Z-stacks spanning 7 μm (1 μm step size) were collected in four channels.
