Genotyping of 62 foreskin-derived human primary fibroblasts from individuals of Black African versus Caucasian ancestries. Overall design: All genomic DNAs were assayed on Illumina HumanOmni2.5-8M bead chip arrays to feature 2372784 single nucleotide polymorphism (SNP) markers for each DNA sample. Samples with low genotyping rate (<95%) were removed. SNPs that have a call rate lower than 0.95 were removed. PLINK 1.075 and GCTA6 analysis tools were used for data QC and processing. Genetic relationship matrix (GRM) between pairs of individuals were estimated in our samples. “snpStats” (Bioconductor) was used as statistical tool for SNP association studies. “snpgdsPCA”7 (R function) was used to calculate the eigenvectors and eigenvalues for principal component analysis (PCA) based on filtered SNPs. First two principal components were used to create plots.
