This repository contains the python scripts used to analyse the proteomic and TD-MS data for the PHOTune ANR-JCJC proposal.
Raw MS proteomics data were searched using FragPipe with semi-tryptic cleavage search as a survey scan. The script selects the semitryptic peptides with intensity in the top quartile and generate for these a separate database with the truncated or trimmed protein sequences. The second quantitative search is performed on a fully tryptic set-up, which is more reliable in term of FDR control and quantification.
The TD-MS data were acquired and searched according to Albanese et al. 2020 (Nature Comm.). Only proteins with relative abundance >1% were displayed (relative to the most abundant protein identified).
