metaCoNGA dataset These data are part of the works published in the pre-print article metaCoNGA biorXiv `round8_cd4_top2000_hotspots_noVillani_processed.h5ad` and `round8_cd8_top2000_hotspots_noVillani_processed.h5ad` are scanpy objects containing the clonotype-averaged expression for CD4+ and CD8+ subsets respectively. The 200 TCR autocorrelated genes described in the paper were used as features for dimensionality reduction. `round8_v5cd4_run84_xribo_200_process_v1_leiden2_cdr3aa_sig_1e-06_all_genes_gex_reclustered.h5ad` and `round8_v5cd4_run84_xribo_200_process_v1_leiden2_cdr3aa_sig_1e-06_all_genes_gex_reclustered.h5ad` contain the subsets of CD4+ and CD8+ with pvalues below the selected threshold from the CDR3 amino acid enrichment analysis. `big_combo_tcrs_2024-02-02a_gp4_gex_w_tcr_obs.update_2025-03-19_SS.tsv` is a table of all clonotypes within the 2173 TCR clumps with >10 clonotypes. `big_combo_tcrs_2024-02-02a_gp4_MCC10_NG200_groups_info_MCC10_extras.tsv`is a table showing a representative clonotype for each of the 2173 TCR clumps with >10 clonotypes with averaged gene expression for select genes and additional metadata.
