This dataset contains 16S rRNA gene sequences representing the whole-body microbiota of Manila clam (Ruditapes philippinarum) larvae. Larvae in the treatment group were fed microencapsulated antimicrobial peptides (AMPs, 0.1 mg/g), while control larvae received unsupplemented feed. Each group comprised six biological replicates, with ~200 mg pooled larval tissue per sample. Amplicon libraries were sequenced on an Illumina NovaSeq 6000 platform (paired-end). After quality filtering and denoising, 675,416 high-quality tags were retained, yielding 31,854 amplicon sequence variants (ASVs). Per-sample ASV counts ranged from 1,444 to 3,951, and the merged read lengths were 205-436 bp.
