Microbiome in colorectal cancer survival

We conducted a nested case-control study in late-stage cancer patients undergoing resection for primary adenocarcinoma. Patient information, including surgery date, tumor characteristics, demographics, and survival, was collected through medical record review. Tumor samples and normal tissue (at least 10cm away) were collected during surgery and frozen. Samples were extracted using physical and chemical lysis with the the Zymo Research's ZR-96 Genomic DNA MagPrep kit. The 16S rRNA amplicon library was amplified with 341F/805R primers (CCTACGGGNGGCWGCAG, GGACTACHVGGGTATCTAAT) using a one step program with 20 cycles (36). The samples were sequenced with a 2x300 approach using an Illumina MiSeq. Samples were demultiplexed using BCL2fastq; primers were not trimmed before deposition. The original study looked at the role of the tumor and paired normal tissue in survival, focused primarily on compositional analysis.
