Rabbit caecum organoid cells cultured in 3D or 2D and treated or not with the gut microbiota metabolite butyrate (5 mM) for 24h. Experiments were repeated on organoids derived from 3 rabbits. Cells from the same condition (3D control, 3D butyrate, 2D control, 2D butyrate) were pooled with Cell Multiplexing Oligonucleotides (CMO, 10x Genomics, cat 1000261).Live single cells were sorted by FACS and 50000 cells were used for encapsulation into droplets using Chromium (10x geomics) with Feature Barcoding technology for Cell Multiplexing, according to manufacturer protocol. Sequencing libraries were prepared and pooled following the recommendations, and loaded on S1 lanes of the NovaSeq 6000 instrument (Illumina)
