In this work, using the Illumina NextSeq platform, we performed transcriptome sequencing of 6 different flax (Linum usitatissimum L.) tissues: roots and shoots of seedlings and leaves, stems, and flowers of adult plants of 6 cultivars/lines with diverse characteristics (#3896, Alizee, Atlant, Diplomat, LM98, and Universal) and capsules of yellow-green ripening of 8 cultivars/lines (AGT 409/10, AGT 427/10, AGT 981/05, AGT 1568/07, Atlant, LM 91, LM 98, Lola).
