Data and code for: Bioenergetic assessment of non-native Chinook salmon (Oncorhynchus tshawytscha) predation on anchovy and sardine in south-central Chile

This repository contains the data and R scripts used in the analyses reported in the manuscript "Bioenergetic assessment of non-native Chinook salmon (Oncorhynchus tshawytscha) predation on anchovy and sardine in south-central Chile" Contents: data/ — Raw and processed data including biological measurements, stable isotope values, population estimates, temperature time series, and diet composition by age. scripts/ — R scripts implementing the full analysis pipeline: stable isotope descriptive analysis and lipid correction, cosimmr mixing models (muscle tissue, 5 dietary sources), energy density models, population reconstruction from mark-recapture data, Fish Bioenergetics 4.0 individual consumption models, population-level consumption scaling with uncertainty propagation, and temperature data processing from Copernicus GLORYS12 reanalysis. Requirements: R (>= 4.2), packages: tidyverse, cosimmr, fb4package, vegan, propagate, terra, sf, ncdf4. Note: Raw NetCDF temperature files from Copernicus Marine Service (GLORYS12V1, variable thetao) are not included due to size and redistribution restrictions. Pre-processed temperature outputs are provided.
