Common allele age estimates from Genomics England ARGs (chromosomes 16 to 22)
收藏资源简介:
Common allele age estimates from the GEL ARGs This dataset contains a CSV file with common (AC > 20, MAF > 0.5%) allele age estimates across chromosomes 16 to 22 of the Genomics England aggV2 dataset (n = 47,535 individuals), as described in the paper "Tracing the evolutionary histories of ultra-rare variants using variational dating of large ancestral recrombination graphs".Allele ages were estimated using tsdatev0.2 (variational_gamma). Further details can be found in our pre-print. Mutations with AC <= 20 and MAF <=0.5% are excluded from this dataset in adherence to Genomics England's AirLock policies. Data dictionary Column Description ts_name Identifier of the ancestral recombination graph (ARG) genomic interval containing the variant chromosome Chromosome containing the variant position Genomic position of the variant (GRCh38 coordinates) ancestral_state Inferred ancestral allele, determined using the Ensembl ancestral allele FASTA derived from the 6-EPO alignment derived_state Derived allele, defined relative to the inferred ancestral allele AC_ts Derived allele count among samples represented in the ARG AN_ts Total allele number among samples represented in the ARG mean_time Posterior mean allele age, in generations var_time Posterior variance of allele age, in generations² lower_025_time Lower bound (2.5th percentile) of the 95% posterior credible interval for allele age, in generations upper_975_time Upper bound (97.5th percentile) of the 95% posterior credible interval for allele age, in generations
