Geological environment changes in Yigong Zangbo River Basin seriously threatened to <i>Schizopygopsis</i> <i>younghusbandi</i> habitat. In this study, mitochondrial DNA cytochrome b (<i>cytb</i>) gene sequences were used to evaluate the genetic diversity and population structure of <i>S.</i> <i>younghusbandi</i> from three sites in the Yigong Zangbo River Basin, which showed slightly higher <i>Hd</i> values (0.723) and low <i>π</i> values (0.00083) among these populations. A total of 27 polymorphic sites were detected, revealing11 haplotypes. Analysis of molecular variance (AMOVA) revealed that most genetic divergence occurred within populations (65.38%), and significant geographically structure for the <i>S.</i> <i>younghusbandi</i> populations. The pairwise fixation index (<i>F<sub>ST</sub></i>) value showed a certain degree difference of differentiation between groups and the phylogenetic tree analysis showed that the <i>S.</i> <i>younghusbandi</i> from different populations were mixed, which suggested that this species might have undergone a population expansion between among populations. This research has provided detailed information for <i>S. younghusbandi</i> germplasm resource conservation and utilization after habitat distributions.
