Mouse models are used extensively to understand the role of host-genetics in many diseases and physiological conditions. The health-associated microbiota are rarely considered in these studies and generally limited to 16S profiling where sequence resolution may be below biological relevance. This is due primarily to the fact that gut bacteria have been considered, until recently, unculturable. Culturing effort coupled with whole genome sequencing provides the basis to improve the resolution of metagenomic analyses of the mouse gut microbiome allowing ecological studies and assessment of the impact of specific strains on host physiology and disease development. To get a broad and comprehensive collection of mouse bacterial species we cultivated bacteria from mouse faecal samples on different agar media and broths. Samples were sequenced as standard whole genome sequencing runs on HiSeq 2000 V4. This data is part of a pre-publication release.
