Filter1 is demultiplexing, filter2 is removing adapter sequences, filter3 is removing ApeKI restriction enzyme overhangs (CWG), filter4 is removing reads with overrepresented sequences as identified with FastQC and filter5 is trimming reads to 90 nt length such that they can be used with Stacks.
