RNA-seq dataset of the estrogen-dependent regulation of the transcriptome in mouse mammary gland epithelial organoids

The mammary gland development in utero and during life is strongly regulated by hormones. To study the genes regulated specifically by the estrogen signaling in the mammary epithelial population, we treated mouse mammary epithelial organoids with estradiol after 24 h of culture. 11 days later, organoids were collected, and the total RNAs were purified for sequencing. The bulk mRNA-seq data obtained were verified for raw quality, and reads were pseudo-aligned on the murine reference transcriptome (Gencode vM25). Differentially expressed genes were identified using DESeq2 to better understand the impact of estrogen signaling on the mammary epithelial cell transcriptome. These data can be reanalyzed and combined with recent single-cell RNA-seq data to study estrogen receptor transcriptome at the cellular level and better understand its role in the functions of the gland in physiological conditions, such as lactation or following endocrine-disrupting chemical exposure or pathological conditions, such as breast cancer. 3 mammary glands from 3 nulliparous mature adult (~24 weeks) Mus musculus C57BL/6 were used to produce organoids which were then treated with either ethanol or estradiol for a duration of 11 days. All experiments were done in triplicates. RNA has been extracted and sequenced using Illumina NovaSeq 6000 in paired ends 100bp reads.
