A Deep Antigen Discovery Approach to Detect Potential T Cell Targets in Pancreatic Ductal Adenocarcinoma

Using LC-MS/MS, we analyzed the immunopeptidome of pancreatic cancer to identify potential T cell targets. The thesis consists of 6 main chapters: an introduction, 4 manuscripts as results, and a discussion chapter. In Chapters 2 and 3, I present two papers using DIA-MS for immunopeptidomics. In Chapters 4 and 5 I present two manuscripts based on using alternative fragmentation modes, EAD and EAD+CID (ExCID) to identify Ile/Leu variant immunopeptides and phosphoimmunopeptides. In the discussion chapter, after presenting an excerpt of the previous chapters' contents, I discussed some of the additional implications of our methodology in the analysis of immunopeptidome.
