In this analysis, we evaluated and characterized the diploid progenitor transcriptomes. By comparison of A and D ESTs, we provided insight on the differential landscape of G. arboreum and G. raimondii transcriptoms, which might explain the different phenotype of two species. Moreover, the A and D ESTs served as useful genomic source for GNP identification which will be helpful for allele separation in allotetraploids in the future research.
