This dataset contains the RepeatMasker outputs generated for Leishmania (Sauroleishmania) tarentolae and Trypanosoma platydactyli genomes, as part of the study “Epidemiological dynamics of Leishmania (Sauroleishmania) tarentolae and Trypanosoma platydactyli in reptile hosts and sand flies: from isolation to genome assembly.” Files include the masked assemblies (.masked), detailed annotation tables (.out, .tbl, .divsum), and GFF coordinate files (.gff) generated with RepeatMasker v4.1.6 using the curated trypanosomatid repeat library from Tullume-Vergara et al. (2025). These files were used to quantify transposable element (TE) content and Kimura distance–based divergence profiles, forming the basis of the repeat landscape analyses described in the manuscript. Each folder corresponds to one species and includes: Masked genome FASTA file Repeat annotation tables (.out, .tbl, .divsum) GFF annotation file Reference assemblies: L.
