An R Markdown document used to (1) describe and set up the complete analytical pipeline, including the unconstrained nonclock analysis, the fixed-topology nonclock and fixed-clock analyses, the derivation of relaxed clock hyperpriors, the comparison of different relaxed clock models, the final tip-dating analysis, and two sensitivity analyses; (2) process the output of these analyses, including the calculation of node age, branch rate, and posterior probability summary statistics; (3) generate Figures 19-21, as well as Supplementary Figures S4-S10.
