Pinus bungeana is an endemic species to China, with high economic and ecological values for landscaping and afforestation. we performed de novo assembly of transcriptome annotation for two samples that are different in morphology. The de novo assembly of the Pinus bungeana transcriptome was performed using short reads generated using the IlluminaHiSeq™ 2000 platform. We produced more than 147 million reads, which were assembled into 88,092 unigenes. Based on a similarity search, the unigenes showed significant similarity to more than 11,692 Piceas sitchensis proteins. From this collection of unigenes, a large number of molecular markers were identified, including 2,829 simple sequence repeats (SSRs). It is the first time that the whole transcriptome data in the Pinus bungeana are investigated by high throughput sequencing technology. This new dataset will be a useful resource for future genetic and genomic studies in this species.
