Pear (Pyrus L) is one of the most important fruit crops worldwide with great economic value and potential healthy benefit. ‘Danxiahong’ is an elite pear cultivar in north of China with red flushed fruit skin and excellent inner quality. PacBio HiFi long reads, Hi-C reads and second-generation sequencing data were applied for the assembly of the ‘Danxiahong’ genome, and two telomere-to-telomere gap-free and haplotype-resolved pear genomes were assembled, with the sizes of 495.37 Mb and 501.60 Mb, and contig N50 of 29.87 Mb and 29.32 Mb. About 62.50% and 62.76% repeat sequence were mapped to the 17 chromosomes for each haplotype. Gene annotations revealed 39,936 genes for hap1 and 39,707 genes for hap2 were identified, respectively. The haplotype-resolved genome of ‘Danxiahong’ significantly contributes to the investigation of genes and molecular mechanisms associated with fruit quality, as well as helpful for the Multi-Omics analysis, including comparative genomics, transcriptomics, proteomics and allelic expression research.
