This is a longitudinal survey to investigate the transmission routes of E. coli and non-typhoidal Salmonella (NTS) at a household level in Malawi. Study sites will include randomly selected households in the Chikwawa district and Ndirande township, Blantyre, where faecal samples will be taken from humans and animals and the environment of each household. The main goals of the study are to determine the molecular epidemiology of E. coli, non-typhoidal Salmonella and antimicrobial resistance determinants within human and animal populations at a household level in Malawi, and drivers for transmission of these between individuals within each household. Using whole genome sequencing and the mSWEEP programmes we aim to develop candidate transmission routes of these bacteria and AMR determinants amongst humans, animals and the environment within each household.
