The data is derived from omics analyses encompassing the transcriptome, proteome, and metabolome of Sophora tonkinensis. This encompasses the annotation of genes, proteins, metabolites, as well as expression levels, and other analytical data employed in uncovering the transcriptional regulatory mechanism of magnesium ions in the synthesis of active ingredients in Sophora tonkinensis through multiomics analysis.Data analysis within each omics discipline was primarily conducted on the Majorbio cloud platform (https://cloud.majorbio.com). Comprehensive multi-omics data analysis was performed in the R environment version 4.3.1. Data cleaning and visualization were carried out using the tidyverse package and pathview package, while the construction and analysis of regulatory networks utilized the igraph package. GSEA analysis was conducted offline employing the GSEA software, and the results were enhanced using the R package GseaVis. Color palettes for visualization were implemented using the ggsci package. The data of phenotype and active component content were analyzed by one-way ANOVA and LSD (α = 0.05) for multiple comparison tests.The detailed process of specific data collection is outlined in the section describing "Multiomics analysis uncovers the transcriptional regulatory mechanism of magnesium ions in the synthesis of active ingredients in Sophora tonkinensis" within the paper.
