Chained Duplex Nanopore Sequencing CD-pore-seq is an ONT nanopore-based sequencing technique for generating context-informed high-complexity duplex data for DNA modification models; and offers a tool to detect single DNA-embedded ribonucleotides. Second-strand synthesis provides a reverse-complement reference to the modification-containing randomer, and covalent linking of both strands enables highly efficient duplex sequencing. We validate CD-pore-seq by training the latest R10.4.1 flow-cell models for DNA-embedded ribonucleotides and recapitulating their replication-strand asymmetric distribution in yeast. We further demonstrate generalisability to additional modifications (8-oxo-G, 5hmC, 6mA, BrdU, dU, dI, abasic sites). This dataset contains the input data to reproduce the results in the manuscript.
