This dataset contains liquid chromatography-tandem mass spectrometry (LC-MS/MS) proteomics data from nuclear extracts of HepG2-NTCP-C4 cells used to study the interaction between Dedicator of Cytokinesis 11 (DOCK11) and HBV relaxed circular DNA (rcDNA) during covalently closed circular DNA (cccDNA) formation. Four nuclear extract samples were prepared:F1: Halo-DOCK11 non-overexpressing cells, with HBV rcDNAF2: Halo-DOCK11 overexpressing cells, with HBV rcDNAF3: Halo-DOCK11 non-overexpressing cells, without HBV rcDNAF4: Halo-DOCK11 overexpressing cells, without HBV rcDNAHalo-DOCK11 was immunoprecipitated using Helo-Trap® Magnetic Particles M-270 (Proteintech Group, Inc.). Western blotting confirmed successful overexpression in the relevant samples. Co-precipitated proteins were analyzed by LC-MS/MS at the Division of Life Science, Graduate School of Natural Science and Technology, Kanazawa University.The dataset includes raw abundance values for each sample (F1–F4) and calculated abundance ratios under DOCK11-overexpressing conditions.
