We isolated whole livers from male TDG knockout livers (4-month post tamoxifen injection) and HCC, along with their age matched male control livers. RNA was extracted from the samples as per RNAzol manufacturer guidelines with DNase treatment. RNA was then analyzed by bioanalyzer and subjected to sequencing using the Illumina NextSeq 500 platform. High throughput transcriptomic analysis of HCC and pre tumor livers from TDG knockout mice and their age/sex matched controls. The pre-tumor samples were isolated from mice that were aged 4-months post tamoxifen. The livers and HCC samples were kept in RNAzol and at -80 degrees celsius until the RNA extraction. RNA was extracted from the liver samples as per RNAzol manufacturer guidelines. Only the male mice livers were sequened. After the RNA sequencing was performed, the gene lists were generated using cufflinks. The p-value and FDR/q-value cutoff of 0.05 was used for downstream analysis. Fold change cutoff of 1.5 was used for gene overlaps. Pathway analysis of the overlapping genelists was performed using the KEGG and REACTOME databases.
